About the position
Three-year full time Postdoc Research Fellowship in cancer research is available at the Department of Pathology, Oslo University Hospital and Faculty of Medicine, University of Oslo.
The position is available from August 2024. Starting date is flexible. The position will be located in the laboratory of Professor Jahnsen at Oslo University Hospital – Rikshospitalet (website:j ahnsenlab.org). The aim of the project is to understand the role of the tumor environment in colorectal cancer and liver metastasis, identify novel biomarkers and targets for therapy.
The Jahnsen team has a very strong record in research of the human gut and has over the last few years built very strong competence in bioinformatics for single cell multiomics analysis. In this project we will collaborate with internationally and nationally leading research groups within cancer biology and cancer genetics, bioinformatics and imaging, oncology, and gastrointestinal surgery. We will apply an integrated approach combining advanced imaging techniques and high throughput single-cell technologies including high density spatial transcriptomics. We have access to a unique well characterized clinical biopsy material from several thousand colorectal patients and in ongoing collaborate projects with surgeons at our hospital we receive surgical material (tumor and normal tissue) from a high number of colorectal cancer patients every year. We also perform functional in vitro studies and culture complex organoids to study tumor-immune cell interactions in a near in vivo situation.

Oslo University Hospital is a workplace with great diversity. We believe this is essential to perform the tasks required of us. Therefore, we pursue diversity among our job applicants and encourage everyone to apply regardless of who you are and what background you have.

Working tasks
The successful candidate will work closely with bioinformaticians and immunologists in the group. The project will use AI models to integrate state-of-the-art imaging techniques including high multiplex tissue imaging and deep learning of H&E sections. The imaging results will be combined with analysis of high density spatial transcriptomics (Visium HD) and other advanced single cell technologies.
The candidate will:
  • Prepare high multiplex immunofluorescence imaging of tumor tissue.
  • Integrate high multiplex tissue imaging with traditional image processing of colorectal cancer using AI models.
  • Establish and develop new pipelines to analyze high density spatial transcriptomics (Visium HD from 10X) combined with single cell technologies (e.g. sc RNA-seq/TCR-seq/BCR-seq/sc ATAC-seq).
The project will be supervised by Prof. Jahnsen, Prof. Bækkevold and Dr. Domanska (bioinformatics) – all working in the Jahnsen group. The lab consists of 15 researchers and laboratory scientists all working on projects related to diseased in the gastrointestinal tract. The lab has extensive collaborations with international groups in bioinformatics, immunology and cancer biology.
Qualifications
The ideal candidate should meet the following criteria:
  • Applicants must hold a Ph D degree in informatics, mathematics, bioinformatics, computational biology, biology, immunology, or a related field.
  • Strong experience in tissue image processing methods and pipelines including multiplex immunohistochemistry.
  • Strong experience in machine learning/deep learning techniques.
  • Experience in cancer biology.
  • Knowledge in programming languages such as Python.
